چکیده
UNLABELLED TopoGSA (Topology-based Gene Set Analysis) is a web-application dedicated to the computation and visualization of network topological properties for gene and protein sets in molecular interaction networks. Different topological characteristics, such as the centrality of nodes in the network or their tendency to form clusters, can be computed and compared with those of known cellular pathways and processes. AVAILABILITY Freely available at http://www.infobiotics.net/topogsa.

The Multi-Node Topological Overlap Measure For Gene Neighborhood Analysis
Defining the neighborhood of an initial set of nodes is an important task in network analysis. For example, we show that the neighborhood of an initial set of brain cancer related genes is highly enriched with other cancer genes as well. It remains an active area of research to define a biologically meaningful concept of neighborhood in gene or protein networks. In gene networks, genes with hig...
متن کاملOn Regular Generalized $delta$-closed Sets in Topological Spaces
In this paper a new class of sets called regular generalized $delta$-closed set (briefly rg$delta$-closed set)is introduced and its properties are studied. Several examples are provided to illustrate the behaviour of these new class of sets.
متن کاملOn Fuzzy $e$-open Sets, Fuzzy $e$-continuity and Fuzzy $e$-compactness in Intuitionistic Fuzzy Topological Spaces
The purpose of this paper is to introduce and study the concepts of fuzzy $e$-open set, fuzzy $e$-continuity and fuzzy $e$-compactness in intuitionistic fuzzy topological spaces. After giving the fundamental concepts of intuitionistic fuzzy sets and intuitionistic fuzzy topological spaces, we present intuitionistic fuzzy $e$-open sets and intuitionistic fuzzy $e$-continuity and other results re...
متن کاملGraphite Web: web tool for gene set analysis exploiting pathway topology
Graphite web is a novel web tool for pathway analyses and network visualization for gene expression data of both microarray and RNA-seq experiments. Several pathway analyses have been proposed either in the univariate or in the global and multivariate context to tackle the complexity and the interpretation of expression results. These methods can be further divided into 'topological' and 'non-t...
متن کاملUsing the Protein-protein Interaction Network to Identifying the Biomarkers in Evolution of the Oocyte
Background Oocyte maturity includes nuclear and cytoplasmic maturity, both of which are important for embryo fertilization. The development of oocyte is not limited to the period of follicular growth, and starts from the embryonic period and continues throughout life. In this study, for the purpose of evaluating the effect of the FSH hormone on the expression of genes, GEO access codes for this...
